OK
All I can say is from what I know of Honda they did not use clear tubing, so
it does sound like someone was into the wiring.
Now we need to know what bike you have and the engine model.
With that info you need to find the correct wire diagram for the bike.
If you are in the US of A or it is a US of A bike we can cross check
the frame model to the engine model and tell if they go together.
Then with that info we can check the wiring diagram. You say the two
wires are twisted together. I take it you mean the insulation is stripped back and
the two cores are twisted together. That is not Honda, that is shade tree!!!
So that is why I believe we need all the info you have so we can sort it out.
Yes the one diagram insert you provided shows a R/W plugging into a connector
and going somewhere but I did not see a header on the drawing to tell what bike it
went to or were the wire went to. The other diagram shows a connector with
3 or 2 connector socket and a couple of dashes and the the arrow of the male connector
which I take it to mean it is there but not used on that model.
I myself do not have the broad range of knowladge of all the Honda lines so have no idea why they would
run a hot wire to some other place with no fuse.

That is a "bullet connector" also known as the male end plug. It
inserts into the female plugs signified by the rectangle(s).
